I have fairly large deck cleats which keep getting in the way when I'm sailing in light winds. How should I get rid of them and cover up the holes as well as possible?

If you are never going to mount them again, clean out the holes and fill them with thickened resin or 3m 5200.
If you want to just remove them for light air days, remove the cleats and apply some silicone or marine caulk to the screws and put the screws back in.
