I just repaired a colleagues mast. I glued the end caps in with 5200. There was no cork. He submerged it in Sunapee this past weekend. There were no bubbles!
The replacement handles screw pattern is ever so slightly different than the original. Perhaps it's not of significance to you, might you might want to be aware.
May I suggest the pilot holes you drilled were too large? or perhaps the screw went in parallel to the annual rings, and not at a right angle to them? I'm very rough with mine and I've never had a screww pull out!

Suggest you hunt down old parts unless you have a woodshop and the skills avaiable to you. An unanodized piece of tubing for the mast will quickly leave a gray stain on your sail. I think your time would be better spent restoring the parts you hunt down.
Do you only wish to caulk? If adhering it wouldn't be a problem I suggest you use 3M 5200. This suff is as amazing as superglue. Get it at your local marine store. There's another product (perhaps 5100, I'm not at the location of my boat gear and I've only used this product once) that functions...
